No, you can't make a new replica using the Notes client or any Notes API calls and preserve the Noteids.
Yes, you can shut down the server and make a copy of the NSF file using the operating system's standard commands for making copies. The new file will be a replica with the same NoteIDs. But if you put it on another server and start replicating documents, there is no guarantee that new documents will get the same NoteId.
This is why applications should never use the NoteId. They are not a stable identifier. You should always assume that they can and will change. If you need a stable identifier, use the UNID.
