You might want to check for PID files. Even after you've shut down all the services, if one of them left a .PID file behind, IBM Installation Manager thinks something is still running. Do a search under the IBM\Websphere directory for *.PID. You may find console.PID, nodeagant.PID, and STxxxx.PID.
